Depends. Some apps want the appropriate window/pane focused (clicked
into), others - like TB! up to 1.60p or Agent - just require the
cursor floating above the said pane. still others don't work at all
with Logitech's implementation. And guess what, it's MS's programmes
(in my case tested with Word 2K).

I guessed, BTW, that it had something to do with the fixing of TB!'s
behaviour to accord with MS's <left out derogatory term> IntelliMouse
driver ...
