But this sounds troublesome for this amount of messages. Instead, you can also close TB, delete the file messages.tbi (that's the index file; message.tbb is the actual message base - don't mix them up), and then all deleted messages should reappear when you reopen TB. Alas, it is always good to backup the file before deleting it (or just rename it instead). If TB finds a folder without an index file, it will reindex it, so a new message.tbi file will be created.
