The mails contain the In-Reply-To: and References: headers? If the mails have those, then threading should work just perfectly if you do it by references. I've not had a problem, and I'm on a few lists that contain a lot of different mailers. Outlook/Outlook Express seem to break the threads on a regular basis, so I'm not too surprised that you might find threading doesn't work in that case.
