Yes, absolutely! I have popfile working wonderfully with TheBat.
Just set up a filter that will check _the kludges_ for
" X-Text-Classification: spam " [without the quotes, of course].
And, naturally, you can setup similar filters replacing spam with
whatever the name of your other buckets are, assuming you setup
buckets other than just 'spam' and 'personal' mail.
Also, if you view your headers {ctrl+shift+k} popfile puts an
"x-popfile-link:" field in the header. This provides a quick, easy
link to that message in your popfile interface. This is very handy if
popfile mis-classifies a message and you want to reclassify it without
having to browse through your endless history list.
