Have you tried selecting the folder, and going to "Folder - View Deleted Messages"? TB doesn't delete emails completely unless you run a purge/compress on the folder. The .tbi file is the index file, it contains the flags, memos, and what not on the messages. The flags include the deleted flag which makes the messages hidden from view.
