Well I'll show with a diagram:

A+B+E+J-O
 | | +K
 | +F-L
 |
 +C+G-M
 | +H
 |
 +D-I-N

These messages are one thread, but when you delete A, you get three
separate subthreads, because the root, the anchor of the thread is
gone. When you delete the messages B, C & D, you're getting five
subthreads, because the threads B & C are split too. That's what's
causing you to think that TB's threading is broken, but it's only that
the base of the thread is gone.
The reason that you don't see this often is that most threads are like
this:
A-B-C-D-E-F-G
Deleting Message A won't cause any splitting of the thread, because
there's only one main discussion without sidetracks.
