I usually (99.9%) just use the message list pane and the preview pane
where I read my messages. I have just tried Folder View and here I need
to use Ctrl+M to mark messages as read but the Read filters still work
and move messages just fine. I even tried from the MailTicker review
window (or however it is called, I never MailTicker) and Ctrl+M triggers
Read filters just fine.

Read filters have always worked for me this way. If you recall from a
couple of times I have explained my set-up, I get most of my incoming
mail moved to MyInbox folder where I do read it, and Read filters are
the ones that sort e-mail to appropriate folder once I have actually
read it and hit <Space> to mark it as Read.
