I think that you're complaining that messages after being processed by this filter won't trigger other filters, but I'm not sure about that. I see no reason why your other filters aren't triggered by the appropriate messages even when those messages were processed by your included filter. Did you try to disable this filter to check whether the messages will be processed by your other filters when you're not messing with flags? Do you run a filter that's being triggered by flags and therefore interfering with your list filters?
