I've been using TB! on dual display monitors for about a year now.  I
have no problems whatsoever.  The windows remember where they were
when I closed them.  The columns don't disappear. I've never had any
of the problems that you report.

I'm using two 19" flat panel displays, running 1280x1024, analog
inputs. The primary is on the left.  I'm driving the monitors with an
All-In-Wonder 9600 pro.  TB! works very well.  FWIW
