I have been using PGPdisk (PGP V8.1) for this purpose for several months now, and I have noted one problem that appears to be caused by doing this. Ever since putting my my TB files on the encrypted disk, I have frequently found that often when I select a folder in my folder list, it takes TB some time to display the contents of that folder. 40 seconds to be precise. I tried many different things to resolve this, even to the extend of reformatting my system disk and reinstalling my OS, but to no avail. Recently I moved one of my accounts from the encrypted disk onto a standard folder and lo and behold the problem disappeared from that account.
