Yep, I guess that's because your old account.flb was restored too and
that contains your folder list. I'm afraid your newer filters will be
lost too. And I don't know whether the latest messages in your still
existing folders are left.

Two options: restore a newer backup (that might restore lost filetrs
and address book entries too) or press <Ctrl><Alt><Shift><L> (search
for lost folders)

Restoring a backup while you're using another windows user account
might be a solution. Or creating a backup, restore your old backup and
afterwards restore your latest backup.
