Same problem for me. I simply could not drag the toolbar back into position at the top left. It either went vertically down the left hand side or above the right hand part of the window layout. However, after 45 minutes of cursing, I tried rebooting and found that on opening The Bat, I could move the toolbar back where it should be! The problem is that I had made umpteen changes to the menu options before this to try and fix it, so whether a straight reboot is enough or whether it only works in conjunction with one or more particular setting changes, I don't know.
