Welcome to the real World :-)

The Bat! used to have a feature, which did guess the corresponding
account to reply - but this does not work any more right now.

What i do is: Filtering all Messages to Common Folders, like you.

In the Folder Propertys i set the Account which should be used to
reply like this:
%Account="Jens GMX"

Because mostly all Messages in one Folder belong to one Account.

This might help you, until the Feature mentioned above is working
again...
