Assuming it is only in TB! that F4 does not work as expected, you could try right-clicking an empty area in the toolbar in the main TB! window (or in a message editor window, depending which F4 shortcut has stopped working) and selecting "Customise..." and then the "shortcuts" tab and then see if the shortcut is still set to F4.
