One thing I can remember had to do with native methods in some swing/awt classes. If I recall correctly, it was mac OSX that had different signatures than linux or windows for example. The JDK version and vendor are also critically important, even down to the minor revision. Rather than leave the potential for VM crashes, we insist that the boot jar was created from compatible runtime classes. If you were to diff the boot jars between windows and linux you probably won't find any differences in the class files.
