Lost?  Who's loosing them?

Are the packets stored in the correct order in the pcap?  Garbage in,
garbage out ya know...

High-speed performance for passthru is always a challenge for devices
which add any latency.   Any solution which solves for this by
definition will have performance problems.  Your best bet is to either
run tcpreplay at a slower rate or use tomahawk which will wait for the
packets on the other side.
