I have had very good luck with the Doubletake software solutions.  They are, 
unfortunately, not free but have been a rock solid solution every time I've 
implemented it.

What are a few of my options for something free, that will let me Backup user 
folders (shares/exchange/etc), and a SQL database from windows 2003 servers 1 
and 2 to a 3rd server across a fairly slow VPN, and then have the SQL database 
on server 3 backed up to server 1.

Should I be just looking for a  sync program that can only run at night?  Or 
just MS Backup?

This is mostly about giving them an Remote, offsite backup, and since the VPN 
is already in place, also secure.
