I feel u should take use of small utility which u can
prepare by urself. this utility can used to compare
with both database. take one by one record from one
database and see if its there or not in another
database. if not dump that into some text. 

 It will be automatic utility, so the time u need is
to  create that. Utility will take few minutes to
finish its task. I hope u understand what i mean to
say.
