Adam, in our datacenters (big enterprise hosting and cloud services provider with 50+ datacenters across the country) the cabling contractor told us the standard was to run all structured fibre as straight through. He said if we wanted them crossed, we had to specifically request it. I found it very strange, but added it to our procedures to always ask for crossed.

Rather than flipping all your cables, which may cause problems down the road if you add new systems or have to change a broken cable and forget about the change, I would look at the back of the patch panel. You should be able to just take the ends out and swap them.
