We actually don't do this consistently in some situations, and I think that's the root of the problem. I spent some time investigating and fixing this, and posted a blog entry about it: http://www.chiark.greenend.org.uk/ucgi/~cjwatson/blosxom/ubuntu/2010-12-06-ntp-synchronisation-problems.html (There are still some details to be worked out in the GNOME bug.)
