Just a suggestion that works well for us - use TT2 to generate DocBook format XML. 

The advantages of DocBook are that you can convert it to PDF using FO, but also to 
HTML, compiled HTML, whatever else from a single source. DocBook has good support for 
stuff like TOCs and chapter references and whatall else you would expect in something 
that is for technical writers, and is itself well-documented.

The downside is that I was slightly irked by the quality of the WYSIWYG editors 
available, XMLMind is the best of a  fairly bad bunch. You will probably need an 
editor like that alongside TT.
