This all works fine under a normal Apache CGI environment, but once the script is running under ModPerl::Registry, or even ModPerl::PerlRun I am not getting the correct files served.
IME, this is almost always caused by some code at the top of your .pm's. Remember that such code is effectively in a BEGIN block, so it gets called only once(*) (at server startup) under mod_perl, whereas it would get called every time your CGI runs (since the CGI is recompiled every time). I can't guess exactly where the problem is from the info you've provided, but I'd be it's something to do with that.
