Thanks again to Robert Shubert for going above and beyond to help out with this 
issue.

The problem was that I was playing around with the wrong installation of Apache.

Seems Apple have moved the installation of Apache their Server GUI addresses.

Previously:
/etc/apache2

Now:
/Library/Server/Web/Config/apache2

The weird thing is that before a system failure I had gone through the install 
process successfully with the old installation path and it worked fine. I can 
only guess that this changed with an update of the Server app.

Robert is readying a new install script for Yosemite (and probably El Capitan).

Once again I am indebted to Robert Shubert and Tronics for their support in 
this issue.
