Hello Zdenko, I have seen all the closed/invalid issues related to this error.
I get this error a lot whenever training for hindi/sanskrit. At times whole row of text gets the errors. I have added a new issue - http://code.google.com/p/tesseract-ocr/issues/detail?id=954 Whenever you have a chance, please take a look at the box/tif pair and let me know what can be done to fix them. When I make box files using tesseract or qt-box-editor, many words are chopped incorrectly and when I make those corrections, I get the apply_boxes error. Looking for some way around this.
