As for your first question you may trick prepmx to not convert an underscore to \lylink by appending a 'syllable index' to the underscore token as described in the musixlyr manual (3.2.3) in case you for some reason want to represent melismas in the lyrics definition rather than in the music.
The problem of forcing barlines at 'mid note time' is much more hard to solve. I once wanted to do that myself for typesetting an instrumental piece of Josquin des Pr�s (La Spagne, see the Josqin web page). I got substantial help from Werner Icking and eventually managed to do what I wanted. But the solution became *very* hairy, full of (dirty) tricks. You may want to have a look at the M-Tx sources accompanying the score.
Other - possible - solutions might be drawing vertical rules 'by hand' by means of TeX rules or pstricks drawing. But then you'll have to somehow keep trace of the current interstaff distances. I don't know how!
