Andre has it right. But I'd also like to point this may be a case of
RTFM...from p.15 of pmx260.pdf, when discussing staff-jumping beams:
"Sometimes the ending section's up-downness must be overridden; you will
know this is so if the ending is shifted horizontally from its proper
position. "

I'll also note that the "Rd" at the very end is out of place and has no
effect, whether you fold it over to the next line or not. The double bar
that prints out at the end is there by default. "R" commands should
generally be at the start of an input block, except at the end of the entire
score, where they may follow the last note but must come before the last "/"

Ah thanks, that seems to have done the trick (a combination of forcing
stem direction, starting height and slope sorted it out). I realise now
that I wasn't reading 'TFM', as I've been following pmxccn.pdf, and
forgot about the extra documentation in the main manual!

This is interesting: I looked in the PMX manual (pmx260.pdf),
but found no more detailed instructions than the ones Don
Simons cited for you; and the tutorial pmxccn.pdf contains just
that, almost literally.

So, be that as it may: if you (or anyone else) feels that a
more verbose explanation on this point would be generally helpful,
please let me know, and I'll consider amplifying it a bit
(after discussing it with Don ...)
