I see no reason for such long compilation time. Nasser, maybe if you hit CTRL-C to interrupt the job at "random" intervals, you'll see the same places in the code being executed, to provide a clue as to why it's taking so long.
I don't know of any real profiling method for (La)TeX code. --best, karl.
