update:
apparently autoconf 2.61 (in Ubuntu 8.10) generates configure which is compatible with svn. As a result I have been able to commit the current version of configure.

However we should stil consider to remove the line endings flag from configure to allow generating this file on the mac.

I do not understand why. But due to this, if you want to test the new
autotroll code you have to do an explicit autoconf.

In this case, the best solution is to checkout a clean repository,
to correct the error and upload again. It is annoying to leave
errors in the configuration file. Maybe you used window-style
end-of-lines instead of Unix ones.
