I'm running into the same problem, under 0.8.2 everything worked fine. I wanted to test 0.9b1 but that error message appears. I was able to solve it by importing:
import numpy import numpy.distutils import numpy.distutils.__config__ import theano I hope this gets fixed in the next beta of 0.9.
