I've checked this (running 0.3.1 with your dataset), and on my machine (Mandrake 9.2, and WinXP) it did not generated this error. In any case, there is no error in the input data, so we have to search for error somewhere else. I can imagine following errors: 1. Something is still not OK with end-of-line (I do not believe, but it may be the case). My be, you should run threpair-files in your data directory.
