Something goes definitely wrong here... If no CS is defined in thconfig file, therion uses first CS that it founds as output CS - therefore if you reverse input files, results change.
It looks to me, that transformations to coordinate systems you are using do not work as expected. Unfortunatelly, I have no idea why it is like that - it needs some more sophisticated debugging, but using WGS84/UTM as output CS seems to work fine - see attached file. Does it solve your problem?
