Ah, so it's a difference in database defaults, not TS or Sphinx. Great to know you found the cause, though I'm sure it wasn't fun debugging.
I guess we'll need to introduce that default back in. Right now though, you should be able to add sql_query_pre: SET NAMES utf8 to your thinking_sphinx.yml file and that'll get it back into the generated configuration file.
