I have found a strange solution - when selecting application in "Open
with" dialog, one should select desired app and then select to use
custom command. So the command field will contain desired app run
command. BTW after that in ~/.local/share/applications files named like
"xxx-usercreated-nnn.desktop" are created.
I have also found that when thunar is started as root, all works fine.

Maybe, the problem is that /usr/share/applications is not writable by
non-root?
