This is caused by Yahoo changing part of the message identifiers regularly which causes Thunderbird to think all the messages are new and download them again.
In FreePops the developer made a change to overcome this change by Yahoo as the default option. In the Webmail Yahoo extension the override of the Yahoo change has to be selected by the user and is called the "ShortID" option in the "Advanced" tab for the account. Please be aware that selecting the "ShortID" option will casue all of the messages to be downloaded once again but after that you should be free of the regular re-download problem.
