I am pretty convinced from my research that this is a consequence of the same problem being reported in other threads of downloading only the first 50 messages from Hotmail. If you have more than 50 messages in your Hotmail Inbox and then you delete some of the first 50 it will cause Thunderbird to see older messages (that now fall into the first 50 messages) as new messages and download them again.
I will share my findings with the Webmail Author.
