It is more simple than that .... Please see my explanation of how this works in the "double messages" thread.
Sorry that Thunderbird deleted your Inbox for you (and I am glad Chris helped you to get it back quickly) but in the meantime Thunderbird (nothing to do with these extensions) got an empty Inbox list from the server and stored it. Then you moved all your messages back to the Inbox. Thunderbird then got a new list containing all your messages again and thought every message was new and wanted to download them all again. The POP3 protocal was written when dirt was new. It's ability to understand whether messages are new or not only stretches back to the last time it connected to the server.
