This is not really a Yahoo extension problem.  The extension does not
make the decision on what to download Thunderbird itself does that
(following that very strict POP3 protocol).

Every time the Yahoo extension connects to the server it gives to
Thunderbird a list of the message identifiers on Yahoo.  Thunderbird
compares that list with the list of messages it knows it has
downloaded before (the popstate.dat file for your Yahoo account).  It
decides which ones it has not seen before and tells the Yahoo
extension to download them.  It then updates the list for next time
round.

If you keep messages on the server Yahoo has a nasty habit of
periodically changing part of the message identifier for all the
messages held on the server.  So, the next time the extension presents
the list of the message identifiers to Thunderbird none of them match
the list of previously downloaded messages and they all get downloaded
again.

Long ago the Webmail Author made a change to Yahoo extension to snip
out the part of the message identifiers that Yahoo changes.
Unfortunately it was not made a default (for good reasons at the
time).

If you select this option "Use short id" in the Advanced tab for your
Yahoo account in the Yahoo extension it will prevent the change made
periodically by Yahoo from causing a re-download.  Unfortunately there
is one problem with setting this option.  It will cause a re-download
of all of your messages one time.  After that you will not get further
re-downloads.

There is Thunderbird add-on (Remove Duplicate Messages) that can be
used to delete duplicate messages in your Inbox.
