It is, I think, worse than that.

I reported a problem in the management of the popstate.dat file years
ago in Thunderbird that means that the "arrival date" of messages in
the popstate.dat can be misreported.  I have not done the analysis
again in T3 but I suspect it still means that messages are often
deleted earlier than the x days limit selected in Thunderbird.  The
Mozilla folks almost need you to point to the line of code to get
something fixed. I had to do that recently with a T3 upgrade problem -
now I have told them precisely what to fix they have got round to
doing it.

There are a couple of points to be made about deletions in
Thunderbird.

 - once you have deleted a message it can not be undone.  Moving the
message back to the Inbox is totally irrelevant, the deletion will
have been recorded in the postate.dat file and cannot be undone.

- some folks may have opted to keep the old Thunderbird setting that
allowed for deletion of messages once moved from the Inbox. The
setting can be seen via the config editor in Thunderbird > Tools >
Advanced tab > General tab  > Config editor

If the entry:

mail.pop3.deleteFromServerOnMove

is set to true then moving messages from the Inbox will result in a
deletion on the server.

- the state of the messages in the mail folders it totally irrelevant
to the deletion or download of messages in Thunderbird.  The decision
to download or delete message is totally controlled via the use of the
popstate.dat file.
