I switch my regular Yahoo webmail account over to the Yahoo Beta webmail here and TB webmail still downloads my emails fine.
A few question though, Which version of TB, webmail ext, and yahoo ext are you using? If using latest TB, Did you setup the account as other email or regular email? The webmail account is setup slightly differently as you will need to set it as an other email account and TB's automatic email setup that comes with the 3.1 will not work for this. I am using localhost for the server name and port 110; Of course if your using a system that block ports below 1024 then you need to use a higher port number and that wuold need to set in the webmail extension also.
