If you have filters set up on the Hotmail site to filter mails into
custom folders, the POP3 connection will not download from these
folders. The POP3 protocol only allows Thunderbird or any other email
client to download from the inbox of the server, all other folders and
sub-folders are invisible to a POP3 client.

What are the downsides of using the POP3 connection (as mentioned by
Gary in this thread) versus the WebMail connection? I've just switched
over to POP3 and from what I can see the only downside is that the
mail does not get marked as read on Hotmail - i.e. even after I've
downloaded and read the mail in Thunderbird, the email still shows up
as unread when I log in to Hotmail via their website.
If this is the only plus of the WebMail connection then I think I'll
just stick with POP3.
