This most likely isn't a problem with the webmail extension. By default Thunderbird, like most email clients deletes mails from the POP server once downloaded. The virtual POP server within the extension just obeys the instructions sent to it by Thunderbird. In Thunderbird, go to "Account Settings", find your webmail account and select "Server Settings" for this account. Check the "Leave messages on server" option. You may also optionally decide to delete messages from the server after a week, and/or when you delete them in Thunderbird. Thunderbird should now leave a copy of the message on the server (Web Page inbox) when downloading messages.
