If you install Doxygen 1.5.8 or latter you can add this to your Doxyfile
EXTENSION_MAPPING = ctp=PHP
and change FILE_PATTERNS from nothing to:
FILE_PATTERNS = *.php *.ctp
and then Doxygen will correctly map the .ctp extension to its PHP parser.
You should also add the @file tag to those files like this:
/**
* Short description.
*
* Long description.
*
* @file
* ... other stuff (remove @filesource as its not used by Doxygen)
*/
