Chats are saved in the directory I listed above.  Under that parent
directory is a list of directories which goes with the name of the
person I talked to.  Under each username directory is a date
directory.  Under that is an html file that holds the chat.

ex:

C:\Documents and Settings\myusername\SametimeTranscripts\CN=User I
Chatwith,OU=V275171,O\20081007\CN=User I Chatwith,OUlog.html

I hope this answers that question.

I have only been using this for a little while.  I have some
programming skills but not a lot.
