I think it depends very much on how one uses it. I was thinking about this just the other day, actually I prefer it left open.
Even though I use my own extension for SearchOptionsPlugin http://twhelp.tiddlyspot.com/#TwHelpSearchPlugin I have found while constructing and using TiddlyWikis that having continued access to the search results is handy more often than not. Perhaps certain TiddlyWiki applications benefit with it left open and others not.
