I use TiddlyWiki in many of its aspects for most of my needs, but there
a couple of others:

Tomboy Notes is my favorite.

Another is Personal Brain.  There's a bit of learning curve there, but
it's incredibly powerful for organizing your own brain.  Freemind does
nearly as well, but differently.  I bet with study, Freemind could be
the best of the bunch, and it's really free.
