TWT Notes http://twt-notes.tiddlyspot.com/ does have the equation
capabilities installed you can see the button whenever a tiddler is in
edit mode.  You may have been looking at an earlier version or the
Instructions which didn't include it until recently.

There is a little more conventional TiddlyWiki 2.4.3 at
http://twequation.tiddlyspot.com/ which is already set up with
equation capability and QuickEdit that you might want to try to import
into. If you do you might try the bookmarklet from
http://tiddlytools.com/#InstantBookmarklets it has greater selection
capabilities than the standard TiddlyWiki version.  It's very handy to
have on your browser toolbar too.

However you can get the EquationEditorPlugin and the
QuickEdit_equation button for QuickEditPlugin at the
http://twmath.tiddlyspot.com/ opening page. Instructions are included
in both.

They require the QuickEditPlugin package from 
http://tiddlytools.com/#QuickEditPackage
(which in turn requires InlineJavascriptPlugin). Read the instructions
in QuickEditPackage because after adding the QuickEditToolbar to your
EditTemplate, it is not automatically displayed when editing a
tiddler. There are several options but I have chosen to force it with
config.options.chkShowQuickEdit=true;
