I managed to isolate the main reason for this bug, and to find a workaround.
The wiki 2.5.0 was created and maintained on Linux (Ubuntu). The upgrade was performed on Windows. Workaround: The wiki has to be first saved once on Windows before performing the upgrade. I'm guessing that there is a conversion happening during the save process which is not happening before the upgrade process. Maybe this info helps you fixing the issue.
