I just stumbled upon the same problem. I also use the relink plugin, but I don't believe that's the culprit. From my experiments the problem is with capitalization and also happens in the wiki you posted. If you notice in Charles post he links to a tiddler with an alias "bar" with [[Bar|?]] and that's where it doesn't work. I'm sure, as is also the case for me, that if he has an alias "bar" in a tiddler "Foo" and he links to it via [[bar|?]] the "references" tab will populate. I'm looking at the code, but I've zero experience with javascript and I'm kind of lost to be honest.
