Jeremy,

In the source before upgrade I see the following;

Number of tiddlers: 375,
Number of tags: 77,
Number of system tiddlers: 2992,
Number of shadow tiddlers: 2227,
Number of overridden shadow tiddlers: 2227,

Clearly there is no shadow tiddler not overridden in the source, so I 
expect the upgrade is overwhelmed.

Perhaps this happened in an earlier upgrade and was not noticed by me?

A Possible solution;
If I could build a tool to delete all shadow tiddlers that are identical to 
core Shadow tiddlers before upgrading I may have the solution?
