Sorry, forgot to add, that to eliminate a tiddler from the master topics list, go to the assign parent topics feature in the tiddler menu and uncheck Topics. But I would reassign it a new parent topic before closing it, if you want it to appear in the treemenu somewhere else. Otherwise it will be in your TiddlyWiki but only accessible from the right sidebar indexes, not the treemenu.
NoteStorm is great for organizing, but less helpful for reorganizing. One thing you can use to speed things up is the RenameTags bookmarklet from Lewcid http://lewcid.org/tiddlywiki-bookmarklets/. It allows you to rename all the instances of one tag to another tag. There is also a DeleteAllTagged bookmarklet there too.
